My sister in law has a soy allergy. I am trying to figure out some options in downtown Disney. Any suggestions appreciated

Call the restaurants directly, explain when you're going, and ask what they can do for you. If you are going to a Park restaurant that takes reservations, call Disney Dining, and explain the allergies. They will note them in your reservation, and when you check in, they will already know about the allergies. Usually, the chef will come and speak to you. I swear, I'm the queen of food allergies, and I've never had a problem. if need be, they will prepare your food separately.

We had a terrible experience at rainforest cafe last time. Trying to avoid that this time.
